It'll be tedious, but you should probably be able to get a shell script to recursively scan directories to convert files. - http://recycledspace.com/2007/11/15/convert-mp3-to-m4a-on-linux-ring-ring/ Just install said packages and run the commands. It'll be tedious, but you should probably be able to get a shell script to recursively scan directories to convert files.
